Food stockpiles cover the meat, but the other stuff may rot still, especially if its not on its own stockpile (i.e. the refuse one). Make sure you have a good sized refuse stockpile for the other stuff the butchers shop makes. Also, you can see whats in the butchers by using T and hovering over the shop to see whats in there that might be rotting.

Dwarfs taking butchered carcasses from the butchery to the refuse stockpile is how it is supposed to work. The dwarfs need a place to put those items, or else they will sit in the butchery, slowing tasks and causing miasma anyway. The most common way to combat the miasma is to put the refuse stockpile outside.
